I think your hair just gets used to going one way. When you switch up the part it changes the status quo and that pain may be your scalp going "Uh oh I'm not used to this!" If you stay diligent it could improve over time once your scalp acclimates. I mean if you tilt your head to one side all day and then tilt it the other way you may notice some pain in your neck, but it goes away once you get used to the position.
